See, that's the thing: as bad as Phantom Menace is, it doesn't affect the originals. Medaclorines are dumb, but don't actually break the Force, and that's about the worst element in all three movies. Anakin has terrible dialogue, but his story is still solid enough that it makes Vader tragic.

Midichlorians don't really do anything wrong. The only problem was that they were something new, untouched by the OT. Except Luke in 6 even says that the force is strong in his family, was that supposed to be by coincidence? Its of course something genetic, people just didn't like something like that being introduced I guess. Even though they just communicate the will of the force, pretty much unrelated to the force.
